Order is for script text. The script text will be edited version of plotweb() function script from the package bipartite
The plotweb() function script will be edited so that it will accept an additional 2 arguments that will accept phylo class variable as their input in order to render an output that matches the mock-up image.
The dummy data to be used for initial testing is:
require('ape')
require('bipartite')
tree1<-read.tree(text='((A,(B,(C,D))),E);')
tree1<-ladderize(tree1, right = FALSE)
plot(tree1)
tree2<-read.tree(text='(F,(G,((H,I),(J,K))));')
plot(tree2)
bipartite<-cbind(c(0,2,3,2,0,0),c(2,0,2,4,8,0),c(4,3,0,0,5,0),c(0,2,0,0,0,1),c(0,7,2,2,0,0))
colnames(bipartite)<-c('D','C','B','A','E')
rownames(bipartite)<-c('K','J','I','H','G','F')
bipartite<-as.data.frame(bipartite)``
The plotweb() function script will be edited so that when the function:
plotweb(bipartite,tree1,tree2,method='normal',empty='false',text.rot='90')
Is entered, the output will match the mock-up image to this order.
Before final approval, the function will have to work with my actual dataset as well as the dummy data
