IIS Admin needed to resolve sporadic website outage due to "server error in ‘/‘ application"

Hosted webserver WAS running DNS and IIS. About a week ago we switched DNS to Azure. Ever since then, the website will cycle between resolving properly to throwing an error that the directories dont exist. Would love to resolve the issue rather than having to switch DNS back.
